In a game played in poor weather conditions, Lee Angol continued his fine recent scoring form to net the winner eight minutes before the half time interval.
Adam Lewis stepped up and curled a free kick over Connor Ripley's crossbar, before a over the top was latched onto by Botan Ameen, but Harry Burgoyne made a great save at close range to deny the visiting forward.
Burgoyne was called into action soon after, tipping a low Nnamdi Ofoborh's strike round the post.
Hallam Hope Callum Jones forced Ripley into routine saves at the other end, before the deadlock was broken on 38 minutes.
A ball was lifted to the edge of the box, Andy Dallas prodded it into the path of Angol who shrugged off his marker and rifled home from 12 yards.
Dallas nearly netted himself a minute before added time as the ball dropped to him inside the area, but he sliced his effort wide.
In a second half of few chances, Swindon had the better of them, including a right wing cross from Paul Glatzel, that was headed straight at Burgoyne by Harry Smith, before Swindon won a free kick in a dangerous area which George Cox curled wide of target,
The Shrimps defence held strong to completed a crucial victory, ahead of another huge game at home to Cheltenham Town on Tuesday.
